The spell's AOE is a 100 ft cube. Cubes have depth. The only interpretation I can see is that it lets you push the water out of said cube and out to the sides.
The wording is a bit tricky. While the AoE is a 100ft cube, the actual feature of Part Water has an interesting description.

It says the trench can run across the 100ft cube. What this means is actually that the trench can extend past 100ft, in fact it can extend as far as 140ft, but it doesn't say that you can part water as large as the AoE.

Its a bit of a distinction and I certainly wouldn't blame a DM for ruling the other way.

They're running low on spells and healing now though.
