Why not think of a prestige class as *starting* at level 1?
I currently have a character like this. He is in a Scarred Lands campaign, and he is eventually going to take the Vigilant prestige class.
Currently, he's a Rgr3/Rg2, and he won't be able to qualify as a Vigilant until he takes one more level of Rogue (technically, he could also qualify with a level of Ranger, but this would but his levels out of balance, as neither one is a favored class)
I've obviously planned him so that I'll be able to start as a Vigilant at a reasonable level, but I've also been playing him as having been a member of the Vigil from the beginning. Since he has Vigilant training, and his goal is to become an elite member by taking the PrC, it makes sense that his skill progression, etc., would be planned so that he could qualify for the class.
