Actually, um, not to throw a wrench in you's guys' plans, but Batman is fighting evil (crime), not chaos. The man is a vigilante, and a danged good one, but he often doesn't work within the law. However, he does occasionally work with the law when he needs help, and he does turn over madmen to the police. I'd say neutral good.
In The Dark Knight Returns, he becomes Chaotic Good, not Lawful Neutral, as some people proposed. He ends up not really trusting the law at all, and becomes concerned with stopping and even killing bad guys, no matter what laws he has to break.

The Joker is supremely charismatic, and though it's not actually a 'super power' in the same way that heat vision or flight is, it's an ability that you'd only accept from a comic book character, so you could model it as a super power. Using FCTF, I'd put him as a Smart 3/Charismatic 5/Techie 1 ("You killed Captain Clown!")/Hero 3, with super powers to enhance Intelligence and Charisma. And he has the Leadership feat, which is why he always has the coolest henchmen.
Str 10, Dex 13, Con 12, Int 20, Wis 4, Cha 28
The Riddler is of course a genius, but he suffers from a compulsion that forces him to leave riddlish clues about his criminal intent. I'd just put him as Smart 6, with a 19 Intelligence.
Actually, heck, most of his villains could probably be quite low level. They're rarely ever a threat to him physically, but instead just threaten with their diabolical schemes that he must uncover.
