I use negative levels. If you fail your save, they stay until the appropriate Restoration spell is cast, but they never turn into lost levels.

I don't know if this is true, but I know one guy who said that non-lethal substitution will bypass energy resistance. So a fireball goes from fire damage to non-lethal damage, and not to non-lethal fire damage. In that sense, it allowed all your spells to go right through outsider energy...

Indeed. And his weapon is defending, too. So it's a character that must attack to get his good AC and sucks at attacking. Not what I'd call overpowered.

I tried letting people choose their stats, once, for a second edition Birthright game. The players abused the hell out of it, especially the guy who is super stingy with points when he DMs. It wasn't game breaking, since it was 2nd edition (thus not as balance-focused) and they were playing...

I'm away from my MM at the moment, but doesn't the eagle get Weapon Finesse for free because all animals with a dex higher than their strength automatically get this feat as a bonus feat ? (Or something like that) If it's its normal feat and not a bonus feat, I don't see why you couldn't do...

Yes, but if you have both a Beguiler and a Rogue, then the Cleric must compensate for both of them.

That's what I do. It's a spell and you can detect its effect. DC 20+spell level. Also, as Jarrod said, it's a great spell to have on a scroll. Had not thought about it that way.
