You could use the same house rule, that we do.

Exclusive skills have a maximum rank of 3 + all class levels, that have the skill + 1/2 all class levels, that do not (provided you have at least one class level, that does) and count as cross-class skills for all classes, that do not already have them (again provided you have at least one class level, that does).

By changing the exclussive class skill rules you should realize that you have made another wise very good prestige class even better. That extra level of a rogue is rather a waste except perhaps for the skill points. Though to be honest, decipher script is also not a favourite skill in our group with comprehand languages readily available.

Mind you, unlike others I do not think the PrC is overpowered. Working at a distance is cool, but not terribly powerful at those levels. The imprompto sneak attack can be easily simulated with one feat. The biggest benefit is the increase in sneak attack and the reasonable skill points and skill selection. You do loose 6 levels of a rogue (or 5 depending on your choice) which includes uncanny dodge (cannot be flanked) and 1 special ability.
 

For anyone who really doesn't like taking that fourth level of rogue, there is a way around it. It is pretty intensive as for skill and feat requirements though.

Take a level of LoreMaster instead. They have Decipher Script as a class skill.

You would then have Rogue 3/ Wizard 5/ Loremaster 1 / Arcane Trickster.

You maximum caster level would be 17 this way, allowing you to get access to the Wish spell at level 20. Final character would most likely be Rogue 3 / Wizard 6 / Loremaster 1/ Arcane Trickster 10. Did Wiz 6 for the +1 to all saving throws it would give.

It has a lot more consequences actually, like allowing the Loremaster to actually use his Use Magic Device skill (without resorting to cheesy skill item creation).

But as you said, the PrC is not really overpowered and sure it gets a little better this way, but not that much, really (seeing how much you lose when multiclassing as a pure spellcaster).
