As an example its possible to have the same feat more than once even if the description doesn't allow it if you take a PrC that gives you a feat as a class ability which duplicates one you already have. I suppose the wording in the PHB is written so as not to conflict with this possibility. i.e you can take/have the same feat many times but the results don't stack unless the description says so. The text that comes with certain feats is more to explain how the exceptions to this rule work.
I can't really think of many feats that this wording would effect as most well written feats clearly explain under the special heading if they can be stacked, or taken for different skills/weapons etc. One that does spring to mind though is skill knowledge in UA which neglects the usual passage to describe that it could be taken for different skills. I guess there are other feats in other sources that are also unclear
