By RAW, a 5th level npc of a pc class has a CR equal to his level (in this case, CR 5).

An npc with npc classes knocks one off her level when figuring CR.

Thus:

NPC fighter 5 = CR 5
NPC warrior 5 = CR 4
NPC warrior 1/fighter 4 = CR 4
 

So a Fighter 5 has a CR of 5 meaning that a group of 4 5th level adventurers opposing him have a challenging encounter (table 3-2 dmg, page 49) against him. According to that logic a 5th level character is a challenging opponents for 4 5th level Fighters?:S? Is this correct? Have I calculated something wrong according to RAW? If that's the case, how can I calculate what level should my npc Fighter be to challenge a group of 4 5th level adventurers?

Challenging means they will use 20% of their resources. Probably they will take one or 2 hits before they win. If they have 4 fights like that in one day they will need to rest after that.

Each day the players should have 4 encounter of EL equal to their own. You can combine 2 of them to make an encounter at +2 EL (or all of them for a +4) or divide one of them to make 2 easier encounters (2 encounters of EL =party's lvl -2)

A boss fights should have ~EL +2 of the partys level. Not CR, EL. Which means something like 2 lvl 5 NPC fighters for a party of 4 lvl 5 PCs.

EL +4 and above is a very difficult boss fight - someone may die :P Or your players can get lucky and finish it easily too.

A 4-on-4 battle of lvl 5 pcs vs. lvl 5 npc fighters is actually EL 9.

If you want a "standard" EL 5 encounter that is 4-on-4, you can use four 1st level fighters.

(NPC CRs is one of the biggest areas in which the CR and EL system breaks down in 3e.)
