Disarming with missile weapons is the rule broken?

Yes. FOr Ranged Disarm/Sunder, Arrows are tiny and have a -4 for each size step the weapon being disarmed/sundered is over tiny.

Disarm that Cleric's Staff is a -12 on the opposed disarm check.

So are we to -16 on the opposed rolls? -12 for tiny vs large and -4 for staff being held two handed?

If the archer can beat the cleric on a opposed attack roll at -16, knocking the staff out of his hand seems like a good result.

-16, and a feat from Dragon magazine #274.

Note that the opposed roll to shoot a dagger (tiny, one-handed) out of somrone's hand is at no penalty, with no consequences for failure like there would be with a melee disarm (AoO and counter-disarm).
