Let's not forget that the reason mages were even allowed to use daggers was because Magius ran out of spella so he defended Huma with the only weapon he had left which was a dagger.

With Bounded Accuracy and the proficiency rules, I would start questioning whether Mages even need proficiency in the dagger, the quarterstaff or the crossbow.

This depends of course on whether nonproficiency continues to double dip on the penalties - both lack of proficiency bonus and disadvantage.

Maybe then you can have proficiency with the Mage weapon list instead of cantrips. If you get cantrips you don't have proficiency in any weapons.

Options or Campaign rules seem like a natural fit in this instance.
