Extra attacks via Rapid Shot...

Does the extra attack from rapid shot have to be made with the same hand as the first attack? For example if a character has a dagger in each hand can he throw one dagger and use his extra attack from rapid shot to throw the other dagger (assuming he takes the -2 from rapid shot and any applicable two-weapon fighting penalties to both attacks)?

As I read it, you would have to make all the attacks with your "on" hand. If you want to use your off hand you are 2-weapon fighting and suffer all the penalties associated with it.

Personally I'd let you switch the second dagger into your on hand as a free action so it wouldn't matter.
 

Remember, wielding a second weapon in your off-hand already gives you a second attack. That could be throwing the dagger if you wish; you don't need Rapid Shot.

To take advantage of Rapid Shot, you'd want to either (as Ilium suggested) throw both with one hand (to avoid TWF penalties), or make three attacks - one stab and two throws, for example.
