The MM says "the creature ignores damage from most weapons and natural attacks" and goes on to say that energy attacks, spells, spell-like abilities and supernatural abilities all do normal damage.
Well, falling damage isn't a weapon or a natural attack, but it isn't an energy attack, spell, spell-like ability or supernatural ability either.
