How about the players do finish the pirates off and the BBEG, but then discover he is only the pirate prince of that area. He has documents that grant him 'looting rights' in that coastal region from a Pirate Queen who has organized all the pirates in the area. She is breaking the coastal waters up into fiefdoms of sorts where each pirate captain, or pirate prince now, gets exclusive title as part of joining the “Queen’s Kingdom”.
