Currently, small characters have disadvantage when wielding weapons with the Heavy property - which includes all pole-arms, greataxe, greatsword, and maul... Basically, all two-handed martial weapons.
While they're not actually prohibited from using a two-handed weapon, they may as well be - they're pretty much stuck with either using a 1d8 greatclub or using a Versatile weapon two-handed.
At most, if you feel the need to house rule the issue, just leave it at disallowing two-handed weapons and being required to use Versatile weapons two-handed. Anything more than that strongly discourages players from taking a small race unless they want to play a caster.
