I'd suggest either rebooting the campaign with new characters, or designing appropriate challenges. If PCs have the templates you mention, then they are probably in service to powerful gods. Those gods are likely to test the PCs' devotion, perhaps by spiritual or physical quests. Or perhaps enemies of the PCs' patron deities send epic-level monsters to face them. What levels are the PCs?

And I am not out to kill my pc's, my gaming philosphy is that you as the DM has to provide the challenges and the negative karma when appropriate, and the PC's have to stand up to whatever you give them to shape their destiny...
The Pc's are level 30. And they chose their templates by themselves. In a fetal attempt to keep on playing I have restarted the campaign, I learned that the magister cannot become a Magister if he/she has other divine interference, and the PC that was Magister was also a chosen of Mystra.
At first I tried to make the story so that Mystra had selected one of her own to become Magister to tip the scales in her favor (being that Alaundo has predicted a soon to come Magical Disaster, odds are she knows it to) this decision has for some sort let Azuth (who normally decides theese things) take the backseat. He has (for unknown reasons) let his own "waiter" Velsharoon have a look see at who the magister was and Velsharoon has given the message on to his clergy. To tip the scales and challenge the PC's I had created a crime syndicate from Kara Tur by the name of "Black Sun" (The force is strong with this one) and their leader a half demon evil evil evil dude by the name of Jin, would have a craving to see the PC's bleed because they protected Cormyr against his latest idea. This network would know who the Magister was and come for the entire group.
Is that a good idea for a campaign???
oh and please please please if you know of something awesome about the FR that is not in the Campaign Setting then write it....
