How would you have ended the movie? (Pirates 3 and other Spoilers likely)

Question, why let Padme leave? I mean sure she'd be all broken up in the plot scenario you've just outlined, but I can't imagine she willingly leave Leia's side despite all that.
No, she'd end up staying with Bail Organa, something alluded to in Episode VI. However, she would have died when Leia was around six or so.

On the other hand, I love your idea that Bail Organa and Padme are engaged while she and Anakin have an affair. It's a wasted story opportunity like this that make me so disappointed with George Lucas.
Well, I know that my take is much, much darker... However, given the nature of the storytelling, I think a darker, more... tragic and honest approach was in order. However, like Spielburg, that sort of storytelling isn't Lucas' forte (nor is directing or writing for that matter...).

Star Trek - First Contact

In the final scene on the Enterprise, Data, with all of his plastic skin mostly dissolved, has a patch of real human skin growing on his face, having learned the technology behind it from the Borg queen.

Star Trek: Nemesis: Data is seen in the film as a middle aged human, with normal skin and an odd shock of grey striping in his hair (as we saw him in All Good Things). Data explains the stripe is a side effect of his human skin growth and something he is "working on".)

Data appears to be human in all respects - except for the yellow eyes. When asked why he chooses to appear older, he explains that with 30 years service in Star Fleet, the appearance of middle age is appropriate and engenders respect. Script writers weave in this idea that "age is a natural process with great meaning behind it". This refrain is used as a counter to the very unnatural Fountain of Youth theme in the movie.

I was actually quite sure they were going to actually do this in Nemesis. It solved the problem of Brent Spiner aging in a manner that make-up could no longer hide. It was a natural way out of this problem that fit the evolving story in the movies. They didn't take that off-ramp. Only Rick Berman knows why.

Given that it's Rick Berman, I assume incompetence is the best explanation for it.

All of the ewoks contract a lethal disease that kills them off before anyone makes it to Endor to discover them, forcing Lucas to write something that's far more desperate and, therefore, fulfilling and uplifting in the final Rebel victory over the Empire. :p

I'll make it even simpler:

Trade "Sanctuary Moon of Endor" for "Kashyyyk", as per the original draft. Rebels + 7-foot tall wookies vs. Empire's finest is a much more interesting fight.

In Pirates x3, I would have had Will Sr. kill Davy Jones, so as to offer that character a better redemption than he actually got in the movie.

It's all one big setup for PotC 4. I mean, Fountain of Youth, how else could they stay together! :D

Wouldn't that only end up giving giving the storm troopers bigger unarmored targets to shoot at? Of course, it would have been worth it just to see several storm troopers get beaten to death by their own dismembered arms.

Wookies attacking from ambush + stolen blaster rifles from dismembered arms = take that, Imperial scum!
