First off, we're discussing the mechanics and rules of the game at the metagame level, so "it's magic" doesn't apply.
Sure there would be; I believe I stated above, I didn't count Adamantine's material bonus towards DR penetration (3.0 rules). Under 3.5 rules, for DR purposes, it'll WORK that way ... you'll get both kinds of DR penetration. Besides which, if you want to penetrate DR, just get "Sure Striking" slapped onto your +1 sword (for a +2 market price total).
Remember what I said about reminding me not to play with you, if players encounter frequent antimagic fields while their best weapons are only +2 ... ?
Short of an antimagic field, a normal iron longsword +2 will also retain it's +2 bonusses. And most of the time both swords are in use, should BE outside antimagic fields!

Second, special materials have a constant price, which breaks the scaling equation for high bonuses. An adamantine longsword enchanted to +3 costs 27,000 gp. If the bonuses did stack, there would be no reason to buy a +5 longsword at 50,000 gp. Lower-level characters could afford much more powerful weapons, which would break class/level balance and the CR system.

That's really not the primary bonus, unless your DM is Sunder-happy (or in love with rust monsters). The main advantage of adamantine is that it maintains its +2 enhancement bonus at all [times.]
