...The problem with just handwaving away the FAQ is that for consistency, you should also reject the hundreds of other rulings in there....
And you see, I don't have a real problem with that. Particularly with the obviously incorrect answers that directly contradict the RAW in the PHB/DMG/MM.

It seems to me that the example of the centaur is different to the troll.
A centaur can NORMALLY make both weapon attacks and netural attacks.
The troll would have its hands (claws) occupied by weapons, and so could not NORMALLY make natural and weapon attacks. (except with its bite.)
All trolls can normally make weapon attacks in the form of unarmed strikes (technically a weapon) or, more efficiently, with held weapons.

Troll monks can make unarmed strikes even if their hands are otherwise occupied.

So where to from here? Is there some kind of agreement 'by the rules' or the rules so blurry here that every has there own idea?
Basically, some posters here think that, contrary to the FAQ, you can't make secondary natural attacks in he same round as you flurry. This is not in the rules.

If there is no consences, what do the DM's out there think in terms of fairness? Which is the best option to keep the monk (with a polymorph casting friend) happy and ballanced?
You can also use regular iterative attacks from BAB or two-weapon fighting in addition to secondary natural attacks. (Though just as with a flurry you can't attack with natural weapons while making regular iterative attacks or while two-weapon fighting.) The big advantage to monks is that they don't have to give up the claw attacks to make their conventional attacks. Remove that ability ("no claw attacks") and they'll be on par with comparable characters in melee.
