Say you multiclass into Cleric and gain Healing Word. The original Healing Word:
Healing Word Cleric Feature
You whisper a brief prayer as divine light washes over your target,
helping to mend its wounds.
Encounter (Special) ✦ Divine, Healing
Special: You can use this power twice per encounter, but only
once per round. At 16th level, you can use this power three
times per encounter.
Minor Action Close burst 5
(10 at 11th level, 15 at 21st level)
Target: You or one ally
Effect: The target can spend a healing surge and regain an
additional 1d6 hit points.
Increase the amount of additional hit points regained to 2d6
at 6th level, 3d6 at 11th level, 4d6 at 16th level, 5d6 at
21st level, and 6d6 at 26th level.

The multiclass into cleric feat that modifies it:
Initiate of the Faith
[Multiclass Cleric]
Prerequisite: Wis 13
Benefit: You gain training in the Religion skill.
Once per day, you can use the cleric’s healing word
power.
In addition, you can use a holy symbol as an implement
when using a cleric power or a cleric paragon
path power.

Now does the character gain the use of Healing Word twice in an encounter, or just one time for the whole day?

Being able to give a class without healing an ability like healing word once per day is amazing , and well worth the trade for a feat. My players find this the best of the multiclassing ability. every single character without healing powers and who meets the requirements has multiclassed into warlord or cleric. The fact that you get the skill training on top make these feats well worth investing it.

My Orb-Wizard was going to take skill training in Religion (to get to use the rituals). For the same cost, and with roleplaying incentive thrown in, he can get Healing Word 1/day on top of training in Religion.
 

I'd say you can use it twice per encounter (later three times).

The feat says you get to use the "power" once per day, but
the power itself is usable twice in the encounter just only
once per round of course.

The feat is just turning an encounter power into a daily one.
I think seeing further limitations is reading too much into it.
Just my two cents.
