The +4 bonus is due to the target being prone. The +2 for charge is not a factor in that at all. You would get the +2 for charging if the opponent you trample is the opponent you charged, otherwise no. For example, let's say you are a paladin charging some fiend with your lance, but there is a warrior standing in the way. You can overrun the warrior and your warhorse can trample him if you have the feat and continue on your charge. You would not get the +2 against the warrior because you are not charging him, but you would still get a +4 with the trample attack because he is prone.

9) When you make the melee touch attack needed for the Trip attempt in the Overrun, do you deal any damage with the attack?
No. That is just part of the Trip mechanic.

9A) Since you are charging, if you use a lance do you get double damage if you do indeed deal damage?
Not sure what you mean here. The melee touch attack is not for your lance, it is for your overrun. If you try to lance your opponent before overrunning him, then you make a normal attack roll and if you hit, you deal double damage, triple if you have Spirited Charge!

No. That is just part of the Trip mechanic.

Can you explain the whole Overrun / Trip process to me with an example. I thought that you did damage with the melee touch attack... This would be a great help!

Sure.

Our paladin hero, lance in hand atop his trusty warhorse, spots his target, a fiend from the pit of Hades. The fiend is protected by a blackguard warrior that stands between his master and the holy paladin. The paladin has mounted combat, ride-by attack, spirited charge, and trample.

The Paladin charges the fiend, intending to overrun the blackguard on the way. The blackguard gets an AoO because he is not the target of the charge, so ride-by attack does not help the paladin here. If the blackguard hits, the paladin may use mounted combat to negate the damage. Then he makes a melee touch attack which leads to opposing strength checks. The paladin gets +4 because his mount is large. If he wins the blackguard is overrun. Because he has the trample feat, the warhorse may make one hoof attack with a +4 attack bonus (prone) against the blackguard. The paladin keeps going and attempts to lance the fiend. He keeps moving past the fiend without provoking an AoO because of the ride-by attack feat.
