Animal Affinity, as written, is an unnamed bonus modifying the base stat. There's no relationship between the animal form chosen and the limit to the characteristic. One could have "Intelligence of the Wolf," roll a 4, and gain +5 to your INT even though a Wolf has a limit of 2.

Bruce Cordell has said it should've been an enhancement bonus. That's a fine house rule, and one I've adopted.

Animal Affinity does in fact grant you an increase in an ability score rather than a bonus (that's how I read it) of 1d4+1, so that should stack with everything else.

But I also think that it should be a enhancement bonus rather than an increase or you could see barbarian/egoists with belts of giant strength, rage and animal affinity with insane bonuses, even without some outrageous magical/psionic items (unless you call the belt outrageous, of course ;) )
