Going solely by CR and official 3E material, The Sphinx (Dragon #297), who clocks in at CR100.

After that, a great wyrm prismatic dragon (Epic-Level Handbook) is CR 66.

Looking at unique, non-draconic, beings, I believe Ioulaum, the elder brain lich, has to be among the most powerful beings in existence.

Who is Ioulaum?

A Netherese archmage from the world of Toril (FR) on the prime material. He was the father of a high magic empire, staved off aging for most of that time via magic, eventually became a lich, and after the fall of Netheril he gathered a group of Alhoons (Illithiliches) as apprentices, ultimately crafting them into an undead illithid elder brain. In the end he transferred his soul into the elder brain, consumed its personality and now exists as the being with the most class levels in a 3.x book.

Normally such a thing would be munchy, but he has the story and legacy to make me overlook it.

I wouldn't call him the most powerful being out there however, not if we're including planar lords, gods, archomentals, etc.
