Concerning Exalted, if you question it then it very likely is not Exalted.
I think the Exalted should have spoken up before they made any agreement and said that he (and as an extension he might have demanded the group also) would not work with him unless he repented his sins, made amends on Earth for his crimes, and retired to a LG monastary to further realize his mistakes and pray for forgiveness.
Then, once those demands were agreed to, the Exalted would have then "worked" with the Bad Guy. For an Exalted it is rough...I mean, it is ROUGH. You do a lot of things that 99% of the adventurers in the world would never understand. They refuse to work with Evil characters in any way but to almost always give them a chance to repent their sins, even going so far as to use non-lethal force in combat against several evil guys in order to try to redeem them.
They take the paladin to the next level. They understand why acts like those performed concerning the zombie are wrong - it might seem okay at this level, but at some level in the metaphysical and ideological realms, there is a great sundering and unmeasurable damage occurs. Sure, it might seem right at this level, but it is still wrong.
From a DM perspective, the things in BoED are powerful...ubberly so. There are reasons why they are such - because an Exalted character must live, arguably, the hardest life of any adventurers, make tough choices, and be unwieldingly stern in not bending in any of those beliefs.
