Neo's face was covered in blood and he wore a blindfold.

When looking at Bane (the guy Smith possessed) in the real world, Neo's vision changes. It seems he can perceive the real world differently.

Neo actually has a scene where he talks to the Matrix itself. Or something...

Neo is seen in the real world, blindfolded, with his hand out in a "I'm about to manipulate reality" pose. This lends proof to my theory that Neo's time in the Matrix has allowed him to truelly free his mind to the point that he can effect the real world in much the same way he can the Matrix.

Actually, I think it lends credence to the theory that there is no Real World, but rather a secondary matrix designed to keep those overly free-minded subjects in check.

That's why Smith can enter that world, that's why Neo can change it, that's why it could be rebooted every few hundred years.

I think so too. I don't buy the Matrix within a Matrix thing. It makes EVERYTHING we've been told a lie and is too much of a cop out on the part of the writers. People wouldn't buy into it.

Also, what Neo sees in the real world isn't code. That gold mist looks spirituel, not digital. If that makes any sense....
