I'm pretty sure I've seen another PrC besides Master Thrower which grants Impoved Evasion instead of Evasion if you already have Evasion. I suspect that the only reason Evasion wasnt' explicitly set to stack like Uncanny Dodge was that WotC was scared everybody would be Monk2/Rogue2. They also could have just forgotten though...
Anyhow, I'd let the player get away with this since I think it sucks when a PrC gives you abilities you already have. It is especially annoying when the benefit is something essential to the primary function of the sort of character who would want to take the PrC in the first place. For instance, if a grappling PrC gives you Improved Grapple without offering something else if you already have it that's kind of annoying. I mean, what 6th-8th level character specializing in grappling won't have Improved Grapple already? Sure, you can hold off on taking the feat if you know from 1st level that you want to take the PrC, but then you're a crappy grappler for 5 or 6 levels even though the entire goal of your character is to be a good grappler. Doubling the benefit of the feat would probably be overkill, but I've always felt you should get something in these sorts of situations.
