What, nobody's going to take a stab at my puzzle #2? Here's a hint: The wizard has 18 Int.

@silentspace: The spell you suggest (pun
) has a material component, which you can't provide (of course you could circumvent this with Eschew Materials, but just assume that I disallowed that feat, it's not needed anyways 
). The other one (for 1st level) will not work, as the object you are referring to won't be unattended. However, you were still quite close to the 1st level solution I had in mind with your post!

You cast Stone Shape on the rock which is blocking the well, making a ladder and counterbalance out of the rock, solving both the plug and the 9' drop

Assuming that they're classic 'dumb' guards, fake illness, retch a bit. Hopefully they will take you out of the cell, and you can lurch to one side, knocking a torch onto the floor. In the confusion (if the floor gets set on fire), you can hopefully escape.
Merak Puzzle 2:
Use the sewing needle to draw blood from your index finger. Write, in blood, on the back of the scroll of detect magic, 'Help. Am trapped in cage ten miles upstream'. Drink the potion of cure light wounds (this will also stop the bleeding 
). In the now empty potion bottle, place the scroll and stopper it. Drop the bottle into the river and wait for the city authorities to rescue you (hopefully!)
