The easiest way to have "runic" weapons and armor?

Fiddle with the Craft Armor/Weapons feat.

Give the feat a new prequestie "Dwarf 5th level" and let Dwarven characters only make enhancement bonuses to new armor and weapons they make.

I always wondered how some people thought Dwarves where magic proof, but they could use runes to enchant items.

Dwarves are not magic proof in 3e. It is perfectly valid to create a Dwarven Wizard.

Now... on to the runes. There is a Inscribe Rune in FRCS. There is also a PrC (the Runecaster) in there to specialize in it... though it is a Cleric PrC.

All of the rules for creating runes are in FRCS.
