Yes. TWF with thrown weapons works just like TWF with melee weapons (PHB, p.160).

PBS further increases atk/dmg by +1 each if target is within 30', of course.

Actually, I using one from the book and a home made flaw.

Farsighted. Range penalties are doubled from -2 to -4.

I'm not sure TWF stacks with rapid shot (though I see nothing specifically prohibiting it) but my questions is this, if he gets a third attack because of TWF, wouldn't it only get half STR bonus to damage?

so option 3 becaomes:
three attacks, all at +0 to hit, the first two do 1d6+3 dmg, the third does 1d6+1 dmg.
 

Lets assume your target is within 30' so PBS comes into play.

Your attack bonus is +1 (BAB) +3 (Dex) +1(PBS)= +5
Your primary damage is 1d6 + 3 (Str) +1 (PBS) = 1d6+4
Your off-hand damage is 1d6 +1 (1/2 Str) +1 (PBS)= 1d6+2

If you make a standard attack (an attack using a standard action) you only ever get one attack no matter what. This is using your primary hand and highest attack bonus so you make one attack at +5 to hit that does 1d6+4 damage.

In order to make more than one attack per round you need the full-attack action. Rapid Shot gives you an extra attack (with the primary hand) at a -2 penalty to all attacks. TWF gives you an extra attack with your off hand at a -2 penalty to all attacks. TWF and Rapid Shot do stack for thrown weapons. So if you use both feats then your attack routine would look like:
+1/+1/+1 with two primary attacks at 1d6+4 and one off-hand attack at 1d6+2.

If they are more than 30' out then drop both the attack bonus and damage by one point.

And, just in case it's not clear from the post above, if you want to throw two axes, you can use either Rapid Shot and get two attacks at +3 to hit and 1d6+4 damage, or Two-weapon Fighting and get two attacks at +3 to hit, one of which does 1d6+4 damage while the other does 1d6+2 damage. Rapid Shot would be the better option if you want to throw two axes.
