What is a Rogue to do in an undead-heavy campaign?

If you're wanting munchkin advice, it's simple...multiclass Cleric!

If, however, you want to really play, just have fun and think on your feet!

I have played a rogue in an undead heavy campaign, a druid in an underground city (with no plants or wildlife) being fought over by dwarves and goblins, and I have played a Bard in a campaign where we were being hunted and had to keep a low profile! All with the same GM (no, he's not out to get me).

Even though all were certainly less than ideal conditions for my character class, they were fun nonetheless. Life doesn't always put us in situations for which we are ideally suited. In other words, (cliche time!) "When life hands you lemons...make lemonade"!!

Actually, I think those were actually more fun because I had to find different ways to be helpful (I always manage! :)).

Don't let the rules and classes "pigeonhole" your character. Think outside the box (O.K. another bad cliche), and let your imagination be your weapon!!!

As far as I know most undead fear Fire, so alchemist fire or the like could by cool (necklace of FB too !).
Some Undead have slow movement, so you can use your movement too fool them.
Spy, scout zone ahead, loot every treasure so u'll can obtain help from other player (items...) if they want a share ...

There ARE feats that let you sneak undead.

In my party a "bounty hunter" (Rogue 7, Ranger 1, Cleric 1) just goes into his first level of "Hunter of the Dead" and has attained in the last level a feat that let's him sneak Undead (and only undead, so Oozes and Contructs are still "safe" from him) but his sneak does d4 instead of d6.

I'll check the book (got it from Mongooses Ultimate Feats IIRC) if you want the specifics.

Get Favored Enemy: Undead (probably through a level of Ranger).

Take Supernatural Blow: Undead from Masters of the Wild (p. 25).

For that one enemy (Undead) which is immune to critical hits, you can do extra damage. Instead of the extra crit dice, you inflict and extra d6.

"Whenever your attack roll against this favored enemy would otherwise be a critical hit, you inflict +1d6 points of extra damage per damage die that our weapon would do on a critical hit. In addition, your favored enemy damage bonus applies to this creature type normally."

Especially fun with a scythe. Instead of 8d4 on a crit, it's 2d4+6d6 on a supernatural blow.

Be the smart one.
Suggest tactics. Scout. Set traps. Lure the bad guys into traps. Traps do damage. Then start a-smacking.
There was a dragon a couple issues back that had some nice ideas on traps.
Heck if they allow folks to use poison on their daggers, see about dousing your dagger in holy water. No undead would appreciate that.
See what your DM's rules are about knowing stuff about the undead. Again you have a ton of skill points. Knowledge:Undead. Maybe that would give you a bonus to knowing how they'll attack.

I would also suggest investing in a sling. A sling is equally effective against all types of (non-gelatinous) undead. Stay way in the back and hurl stones at the beasts.

There is a feat in MotW(pg 25) that is vaguely related, however it focuses more on rangers and criticals. I f you want to solve the problem with a feat you might be able to alter it to suit your needs.
