What kind of things would one encounter inside a tree?

I don't know, how big is the tree?

It seems like I've seen an adventure inside a tree that featured fiendish purple worms, so if you make it big enough you can put just about anything in there.

Unfortunately, for me it would bring up immediate thoughts of James and the Giant Peach.

Assuming it was big enough, all the following in the SRD could be found inside a tree:
Ankheg
Dryad
Formian
Ochre Jelly
Shambling Mound
Centipede Swarm
Tendriculos
Owl (normal or giant)
Giant Ant
Giant Bee
Giant Stag Beetle
Monstrous Centipede
Shrieker
Violet Fungus

I'd also suggest
Buckawn
Myconid
Termite (giant)
Atomie
Giant Boring Beetle
Gloomwing
Tenebrous Worm
Red Cap
Giant Slug

Most of which can probably be found in the creature catalog

Also, it seems like in the manual of the planes there was a template for making Wood Elementals. That might be worth looking up.
 


Beetles, grubs, tree-boring insects, giant ants.

Dryads and Druids. (Hmm...sounds like a game of some sort)

Wood Golems or natural woody creatures.

Don't get too close to the outside or you'll get nailed by the Giant Mongo Woodpeckers.

Elves.

You already have a cool idea there, If you play the first part of Ocarina of time you might get more ideas. I am loving the rings idea.

What about having branches look into alternate posibilities of the future? Oh and gnomes, in the roots of the tree.
 

MM III has the Wood Woad (rant: should be wood WOSE, dangit - "wose" = man or person, "woad" = blue dye. \rant), and the Woodling template.

Flocks of kenku, aaracokra, or other bird-critters in the branches.

Since it's a mystic, symbolic, time-tree, maybe somewhere in the tangled maze below it is the Root of All Evil...
 


Little Dragons. Maybe fairy dragons, or pseudodragons. Or the application of intect and plant related templates to small dragons.

And speaking of plant templates, check out the Manual of the Planes for Wood Elemental Creature (or something to that effect.)
