Because it's silly to find Pit Fiend under D, WereWolf under L and Black Pudding under O.
No it isn't. Having categories means that you can introduce the type of monster and its special rules that govern a bunch of different examples. if anything, the MM should have had more categories -- an undead section, an aberrations section, etc...

The Great Wheel is a dumb setting, shackled to a dumb mechanic.

There. I said it.
Well.

I have run games in Mount Celestia Bytopia, Elysium, The Beastlands, Arboria, Ysgard, Limbo, Pandemonium, the Abyss, The Nine Hells, Acheron, Mechanus and Arcadia.

I don't specifically remember having run any games in Carceri, Gehenna or Hades, though I have a vague feeling I may have used Carceri at some point.

Edit: and of course the Ethereal, every major elemental plane and the Astral.

Edit edit: and the Outlands, Ravenloft and the Plane of Shadow. :P

On the other hand, Pit Fiends are Devils, WereWolves are Lycanthropes, and Black Puddings are Oozes. The only DMs who wouldn't be familiar with this are in all likelihood people who started DMing in about a month.

Nothing "silly" about it. Standard bestiary organization. You're welcome not to like it, but why make fun of something other people like?

And even those DMs who have only been DMing a month almost surely looked through the MM and so would have seen how creatures of a group are found together. This change doesn't really help anyone.

As far as the planes not being used, don’t a fairly large chunk of modules spend some time on various planes?

Shattered Obelisk spends about half the time in the Far Realms. Candlekeep has numerous pocket plane adventures. Obviously Avernuz spends quite a bit of time in Hell. Radiant Portal. Wild Beyond the Witchlight. Ravenloft.

It’s not like planar adventures are all that rare.
