Haven't picked up CAdv yet, but aren't ninjas and pirates natural enemies? If a ninja cross-classes to pirate, would he not instantly flip out and kill himself?

Both classes must be broken if there's not a requirement for the ninja of not being a pirate, and vice-versa. Silly WoTC. Next thing you know it'll be discovered that non-mammals can take the Ninja class.

Don't forget that ninjas sometimes commit seppuku for no reason; that is why there are so few left.
Edit: Is seppuku a CDG on yourself and a voluntary fail of the fort save? If so, aren't warforged immune to CDG? OHNOZ he cannot commit seppuku!!! And he has to have a couple bard levels so he can wail on his guitar

Considering that it could flip out and kill anyone and everyone without even thinking about it, I would say the ECL is infinite.

Ninja pirates would be totally awesome. Imagine a pirate ship comes across a deserted boat in the middle of the sea. Naturaly, the pirates would board it, looking for treasure and parrot feed. Suddenly, they're jumped by a crew of ninjas! With eye patches!

And after finishing off the pirates, they'd sail to Rokugan and kill off the ninjas as well. Neither pirate nor ninja is a match for the ninja pirate! Can anything save us from their wrath?

Maybe caveman astronauts?
