IMC, there's a simple solution to this problem.

Rulership is a hard burden, and all NPC leaders, if killed, would refuse resurrection. In fact, most people (excepting powerful heroes and villans) prefer to stay in the afterlife.

This makes plots involving such things much easier. In addition, it prevents player callousness. (They're running away with the mayor's daughter! Just fireball 'em. We can raise her later).

No rule 0, no artifacts, no soul eating monster. Just alter your campaign assumptions and problem vanishes.

Energy drain, permanent CON drain, kill (Why vampires are scary)

As the title says:

(1) Energy drain the target back to level 1; then

(2) kill the target by permanelty draining CON to 0.

Raising reduces level by 1 or, if the deceased is already level 1, reduces Con by 1...

Thus vampires would seem to me to make teh best assasins.
 

I believe all is fair in love and... well... assassinations.
So he got himself some sort of divine alliances eh?
Get one or more too!!! That way, dead guy may get resurrected, but you will get resurrected too if you die trying to put him 6 feet under again.

Turning the target into an undead (throw him into a pit of Wights) then getting a high-level Hunter of the Dead to slay him will work. That's true, final death.
 

If you're assuming "deific" means are available, then all bets are pretty much off, since gods can do practically anything. Removing this possibility for the time being:

Soul Bind

Necromancy
Level: Clr 9, Sor/Wiz 9
Components: V, S, F
Casting Time: 1 action
Range: Close (25 ft. + 5 ft./2 levels)
Target: Corpse
Duration: Permanent
Saving Throw: Will negates
Spell Resistance: No

The character draws the soul from a newly dead body and imprison it in a gem. The subject must have been dead no more than 1 round per caster level. The soul, once trapped in the gem, cannot be returned through clone, raise dead, reincarnation, resurrection, true resurrection, or even a miracle or a wish. Only by destroying the gem or dispelling the spell on the gem can one free the soul (which is then still dead).

Focus: A gem of at least 1,000 gp value for every Hit Die possessed by the creature whose soul is to be bound. If the gem is not valuable enough, it shatters when the binding is attempted.

OK, so as kreynolds said, dumping this in a bag of holding, then dropping the bag into a portable hole, will get rid of the possibility of getting this dude back through any mortal magic.
 

In the ELH there is a group of assassins called the Garrote. The leader has a cloak that is similar to a Sphere of Annihilation, but even greater gods can not raise the person that it put through it.

The price for that service is very hefty.
