Okay, the last paragraph of the desecrate spell states the following...
I read it as meaning that if a cleric of Pelor, for example, entered such a cursed area that he wouldn't be able to cast or learn spells or turn undead, while in the area of the desecreated alter.
This will be coming up in my game soon, maybe even tonight, so I need some quick feedback.

What exactly does this mean?If the area contains an altar, shrine, or other permanent fixture of a deity, pantheon, or higher power other than your patron, the desecrate spell instead curses the area, cutting off its connection with the associated deity or power. This secondary function, if used, does not also grant the bonuses and penalties relating to undead, as given above.
