Was wondering since a Dwarf is already proficient with the Dwarven Waraxe does he have to take the martial weapon Proficiency feat to use it as a cleric?

A dwarf isn't automatically proficient with the Dwarven Waraxe; he treats it as a martial weapon instead of an exotic weapon.

Since Clerics don't have any martial weapon proficiencies, this doesn't help him. So yes, he still has to spend a feat to become proficient.

Aye lad, tis best perhaps to go for the war domain if ye like to swing yer dwarven axe about!

Yet oddly enough no dwarven deity with the War domain has the waraxe as their favorite weapon...

In Faiths and Pantheons (FR): Clangeddin Silverbeard, Deep Duera, and Gorm Gulthyn all have the battleaxe while Haela Brightaxe favors the greatsword (despite the "axe" in her freaking name).

Maybe there are some deityies in Races of Stone with waraxe and the War domain?

Nope - nothing with waraxe, let alone combined with the War domain. At least not that I could see after a quick glimpse the other day.

Would there be any advantage in a dwarf cleric taking the Exotic Weapon Proficiency (dwarven waraxe) feat over the Martial Weapon Proficiency (dwarven waraxe) feat?

There only thing that springs to mind is qualification for the Exotic Weapon Master PrC in CW.

No, no extra benefit. The benefit to dwarves is that if you take a level in a class that grants Martial Weapon proficiencies (i.e. fighter, paladin, ranger, barbarian,) you don't have to spend a feat at all. If you still do have to spend the feat, there's no difference in which feat you take to gain proficiency with the weapon.
