Was wondering since a Dwarf is already proficient with the Dwarven Waraxe does he have to take the martial weapon Proficiency feat to use it as a cleric?

No, no extra benefit. The benefit to dwarves is that if you take a level in a class that grants Martial Weapon proficiencies (i.e. fighter, paladin, ranger, barbarian,) you don't have to spend a feat at all. There only thing that springs to mind is qualification for the Exotic Weapon Master PrC in CW.
