If d20 can handle Hercules and Mercury...

Is that pre-Crisis Superman? Pre-Crisis on Infinite Earths, Supes could do a lot more than he could post-Crisis. Pre-Crisis he could do the make-time-move-backward move, could destroy an Earth-sized planet by flying into it hard enough, fly through space indefinitely without having to breathe, stuff like that. Post-Crisis, he can't fly fast enough to make time go backward (demonstrated when he met the pre-Crisis Superboy - don't ask; it was a comic book, after all ;) ), I doubt he could destroy Earth singlehandedly now (well, maybe, he could, but it would take a loooooong time), and now he has to breathe - not often, but some.

Here's the thing, though --- I'm not sure that just stacking modifier upon modifier will acurately model the genre.

In the original Marvel game, Captain America punched for 20 points damage, the Hulk hit for 100. Not realistic, perhaps, but the system needs to take account of the fact that Daredevil has fought Hulk to a standstill.

I don't know what that solution will be...but Deities and Demigods will at least give us some ideas about how d20 operates in a whole different range of power.
 

Morrus is going to release a d20 superheroes game in Natural 20 Press some time soon, so I hope we will be able to use his system for fighting Superman against Hulk...
