Meta-game reason to NOT get spellcasting prodigy?

Good point. In any case, it's irrelevant now; word is that the upcoming Players Guide to the Forgotten Realms (the 3.5 FR update book) is altering SCP to only add bonus spells as if the caster had a casting stat two points higher. That seems pretty balanced to me; I'd quite possibly take it as a 1st-level feat, and it'd be a no-brainer if I had an 18 Int.

Is Spellcasting Prodigy something a cleric could take? Would it help? I'm new to 3.5 and feats.
Thanks for any insights

Spellcasting Prodigy is not a 3.5 feat. It's a feat from the FRCS, and lets you treat your spellcasting stat as 2 points higher for the purposes of figuring bonus spells and save DCs.

It's not quite so good for clerics as it is for wizards and sorcs, because there aren't so many blast spells for clerics. Those that they have also tend to be less powerful than the arcane ones. The cleric spell list tends to focus on buffing and healing, and Spellcasting Prodigy doesn't really benefit these.

Well, one good reason might be that the you want the feat for something else. Aiming to qualify for a prestige class by X level might require a feat not spent on SCP. Similarly, if a character wants Craft Wonderous at level 3, greater spell focus ASAP, along with Elemental Substitution Sonic and Spell Penetration by level 10, then he can't get SCP, unless he's human.

A cleric planning on using lots of Flamestrike, Hold Person, and Destruction spells might look into spellcastin prodigy.

And honestly, I can't remember the last wizard in my groups who didn't have INT 18 at level 1, no matter how bad all the other stats were.

You should consider Point Buy system ;)

I don't see fighter-types getting a "Combat Prodigy" feat that grants them +1 BAB and +2 to hit, or something atrociously overpowered and ridiculous NOT to get like that.

weapon specialization (and now greater) not good enough anymore?

Extra bonus spells are just as good for Clerics as they are for Wizards, and now that Undead get to save vs. Cure spells, it could be argued that it's still pretty useful for Clerics.

Other low-level Clerical spells with saves:
- Command
- Hold Person (!!!)
- Bane
- Doom
- Sanctuary
- Sound Burst
- Cause Fear

Weapon Specialization doesn't give you it's bonus with all weapons, just the one you choose it for. It's more like the fighter version of spell focus.

Last night I put Spellcasting Prodigy on a Kalamar setting grey elf sorcerer with an enchantment angle:

Tultetika, female grey elf child of nature sorcerer level 1
s10 d14 c10 i14 w10 c18
SA: bonus nature's ally spells at +1 caster level. Magic will not harm animal, beast, magical beast, or plant. Restricted to Neutral alignment.
Feat: Spellcasting Prodigy.

Skills: 16 pts
Bluff +8[4], Spellcraft +6[4], Profession: Sailor 2, Concentration +4[2], Handle Animal +5[1], Use Magic Device +5[1].

Spells (5/5):
0-Detect Magic, Dry, Daze, Message
1-Summon Nature's Ally I, Sleep, Charm Person

Familiar: Sanano, female parrot from the Volven jungle
Gives Tultetika 4 languages: Svimohz, Reanaarian, and two more.

Equipment: Longbow, Longsword, Arrows (20), Shoulder bag [backpack], Traveler's outfit, Waterskin, 23gp in jewelry, 1gp, 10sp.
Child of nature is from Quintessential Sorcerer. That's a 28-point buy character.

Her spell DCs for level spells one would be 16.

The process of starting the character is what me think 'theres no metagame reason I can find to not take that feat, only roleplay ones'. So I thought I'd see if anyone here could find one.

Very true. My Cleric8 is still using Hold Person as his favorite offensive combat spell. I do not regret taking SCP for him. And as a bonus, due to his current WIS, one more cleric level and I get a bonus 5th (!) level spell out of SCP. How cool is that?
