At the end of an earlier episode in this season, we saw the deactivated Fortress of Solitude do a reboot. And Jor-El did have the ability to possess Lionel, using him as an "oracle" of sorts.

Jor-El is all about guiding Kal-El to his destiny (nebulous though it may be), and wouldn't hesitate a moment to make sure that Clark doesn't deviate from that path. To his cold, logical point of view, Lana would be one heck of a major sidetrack to that destiny.

I was responding to DonTadow's comment about why measures are being taken to make sure Lana doesn't divert Clark from his destiny when Lois will become a "distraction" in the future. Lana and Clark's attraction is obvious now. Lionel (and probably not even Jor'el) have any idea that Clark and Lois will become involved in the future.

Also, I think it's not Jor'el puppeteering Lionel anymore. I think after his brush with Jor'el, Lionel sees Clark as a surrogate son, and is doing what he thinks he must to help him fulfill his destiny, even if he's using his normal, ruthless tactics to do it. He obviously doesn't have the same hopes for Lex, witnessed by the berating he gave him about the sloppy manslaughter in the church crypt. Having Lionel being the one manipulating things is the more interesting angle, character-wise, anyway.

I also think Lana is destined to die this season, and that is the final straw that will make Lex and Clark become bitter enemies, each blaming the other.
