When Eli and Rush realize Chloe is acting strangely, they investigate and determine that a pathogen placed by her alien captors allows them to control her... and learn the secrets of Destiny.
I get the feeling that the writers were disheartend by the lack of backing (or was it because of the Q factor, Q as in likeability of an actor) for the Chloe character that they decided to needed make her a mutant.
Plus, everybody's priorities are totally messed up, like they're on a reality show with some big money prize if they can just vote a few more people off the island.

If Chloe was captured by the same aliens as Rush, and she's wandering off and doing stuff, and they are wondering where Rush has wandered off to all the time, why haven't they come to the same conclusion that he's infected too?
Because for some reason the expect us to believe Rush is a flawed hero? At least in the first season he was mostly just a jerk. Honestly, if this season doesn't end with Rush getting beaten and ostracized I'll have to call foul.
