Weapon Master

I don't have the PrC from S&F with me.

1- Other than the flavor text, and the text regarding monks, is there a prohibition against using a missile weapon as the Weapon Master's chosen weapon?

2- Since Weapon Masters can "freely multiclass" as monks, does that mean a Monk who becomes a Fighter, then a Weapon Master later become a monk again? My initial instinct says "no," outside of Oriental Adventures and some FR rules.

In Forgotten Realms, unless the monk's Monastic Order allows him to train in other classes, picking up another class means he can never again level as a monk. If a PrC says you can "freely multiclass", it just means that you can go back and forth between the PrC and the monk class. However, if you pick up another class, say a rogue, you cannot gain any more levels in your monk class, unless your monastic order allows it. Of course, if you go by the core rules, if a monk picks up ANY class except for a PrC that allows "free multiclassing", then he cannot gain any more levels as a monk. Unless you use a house rule, Core Rules does not have Monastic Orders.

I just read the Weaponmaster, I have my book with me today. It does not appear that you are restricted to missile weapons. It just makes more sense to use a melee weapon because you can get better damage out of them, such as a bastard or greatsword.

It is not formally in the class pre-reqs as such, but in the text for description of the class it does specifically mention melee weapons and there is no mention of missile weapons as being an option. Also many of the class feats, such as Ki whirlwind obviously have no applicability to missile weapons.

That said, obviously you could rule-zero it to apply to missile weapons (not unreasonable in my book), but especially now that there is the deep woods sniper class, that essentially gives the applicable features specifically for missile weapons, you might just as well go for that class.

Yet even more proof that you should stick with melee weapons.
