IMC, I allow Clerics to take extra Domains as Feats (starting at 3rd level). I also allow them to spontaneously convert prepared spells into Domain spells.
However, I re-worked what Domains do, Clerics only get 1 Domain to start, and they only get Light armor proficency. Modified Domains here: http://fishnet.cx/~josh/DnD/DHE/domains3.5.shtml
Some of my players are cheese-weasels, and I haven't seen them get too excited (or even play many Clerics)... so it may be balanced.
