Could you enhance/enchant a masterwork shirt like armor?

Granted for Arms and Armor there isn't for the base plus, but there is when crafting wonderous items, such as bracers, which technically this would fall under.

Not necessarily. The core CMA&A feat does say that it allows for armour made of unusual materials. If your material of choice is silk, for instance, you get the same result (but you are better off using CWI because you can go up to a +8 armour bonus whereas CMA&A just gives up to a +5 enhancement bonus to the +0 armour bonus).

I'd call that padded armor (or whatever type of armor you want) made of silk, as opposed to a silk shirt. material choice still requires that you make 'armor'.

A shirt with AB would be wondrous. (EDIT: that last sentance to be enhancement bonus to AC instead of AB, clothing has no base AB)

What would you call a Chain Shirt that was made of silk instead of metal? My guess is that it would have the word shirt in there (So perhaps Silk Chain Shirt or Silk Shirt)

Yeah, silk chain shirt, but it wouldn't give 4AB...maybe 1 or 2

I don't know, silk was used for protection (mongols/chinese) I's say it offers something, like maybe 1:4 or 1:3, along with the max dex bonus/ASF/ACP.
