I've always liked the Planeshifter from the Manual of the Planes. It was one of the first PrC's to give a bevy of goodies to a caster, yet not give full spellcasting. It also gave just enough spellcasting that the character wouldn't fall behind. That's something that people still have problems doing even as 3e is drawing to a close.

Plus, you get to make your own demiplane, which is cool.
 

For 3.0 (the edition I'm drifting back to as my preference), MotP was the best. Divine Agent and Gatecrasher are still two of my personal favorite PRCs.

For 3.5, Eberron's Sovereign Speaker and Bone Knight. For FR, the final version of the Bladesinger, Battlerager, and Breachgnome.
 

Forgotten Realm's Silverstar. The Selunite Lycanthrope class feature allows you to be treated as a natural lycanthrope and you don't change alignment.

Mystic Theurge
Arcane Hierophant
Ultimate Magus
Spellsword
Eldritch Theurge

Of course 3.5 won't be drawing to a close for me!
 

Chameleon :) - A class for dillatantes just as they start to run into the cold, hard reality that specialization is better.

Master Specialist - Finally, some mechanical differences and drawbacks for Specialist wizards which have an opportunity cost (e.g. can't finish other PrCs, except for the Io7V, but Abjurers need that kinda love).

Knight Phantom - This is what the EK should have been. Solid and flavorful.

Occult Slayer - I've always liked the idea of a magekiller. This class seems able to get it done.

Shadowbane Stalker - Sneaky Clerics are awesome.

Jade Phoenix Mage - This is what I had always wanted to be when I grew up, but I never knew it until the Bo9S came out.

Master of the Nine - Oozes both flavor as a martial arts master, and also oozes kickass.
