Gary Sinise was in the movie and he played Major Dan. Along the way the character lost his legs. Eventually you see the character with prosthetic legs.

So the actor himself does have his legs and they work fine.

So my question is, how did they show the scenes where they showed Major Dan with his fake legs?

According to Wikipedia it was done with CGI:

"The CGI removal of actor Gary Sinise's legs, after his character had them amputated, was achieved by wrapping his legs with a blue fabric, which later facilitated the work of the "roto-paint"-team to paint out his legs from every single frame."

Don't believe the marketing hype from the divine casters. It was clearly a wizard casting an illusion spell.
