I didn't know 1st and 2nd ed did that with cleric alignments, I could totally use that.

EDIT: what about a neutral cleric rejecting the temple's teachings but still having the power? (in this demiplane, you're born with magic, divine or otherwise. yay spontaneous casters) That could work, just deny access to domains.
Yes, they did that in 1st and 2ed game. For example the goddess of magic in Forgotten Realms:
1st Goddess: Mystryl, CN, clerics could be any aligment
2nd Goddess: Mystra, LN, clerics could be any lawful
3rd Goddess: Mystra (Midnight), NG, clerics have to be within one step, older cleric are grandfathered in.

Complete Divine has the Ur-priest PRC. I would use this as a model for the clerics who reject the gods. At minimum they should not get any domains and are hunted by the clerics of both gods.

The Relics and Rituals: Excalibur sourcebook for the 3.5 Sword and Sorcery series did include a "serial numbers filed off" version of Christianity, called "Daeos", which was actually split into two main aspects: the Lawful Good "King of Heaven" aspect and the Neutral Good "Redeemer" aspect. The King of Heaven had the domains Good, Knowledge, Law, Protection and War, and the Redeemer had Good, Healing, Protection, Strength and Sun. The Devil was known as "The Adversary" and was Neutral Evil, with the Domains Destruction, Evil, Magic, Trickery and War.

These would be a good starting point for building such a faith in Pathfinder RPG.
 

For mechanics, how about neutral clerics don't get domains, but they can channel both positive or negative energy, can spontaneously cast both heal and inflict spells, can cast good and evil spells, don't have an alignment aura, and maybe some other bennies to balance with the lack of domain spells (witch hexes?).

So you have good priests, evil diabolists, and neutral cabalists or theurges. Priests and diabolists get more focused powers and spells, while cabalists are more generalist.

Cabalists would make great voodoo practitioners, should your pseudo-Western characters ever make it to pseudo-New Orleans.
