My theory is that when Ben told Locke he had a "magic box that you could open and find whatever you most wanted", he was in fact saying he had a "magic box Locke could open and find what Locke most wanted". And, at the end of the episode, when he opened that small room (which was essentially a box) to reveal Locke's father, he in fact showed that. So, I don't think the 'magic box' was really anything other than Ben not wanting to say "we have your father".
Also, I'm absolutely convinced it's just yet another manipulation. Locke's father isn't a captive of the Others... he's one of them, and has been for a long time. Likewise, I'm now reasonably sure that Desmond's would-be father-in-law is also somewhere high up in that conspiracy (and Jack's father might have been too... he might even have been about to blow the whistle on the whole thing, so they killed him). I think Libby (Hurley's girlfriend) worked for Desmond's would-be father-in-law, and so arranged for Desmond to head to the island to get him away from his daughter, I think she was in the institution with Hurley because she was investigating the guy who knew about the numbers.
I'm pretty sure the submarine is really gone. And I'm pretty sure now that Locke is determined to not only stay on the island, but to force everyone else to stay as well. Of course, he may also be about to resolve his father issues, which would mean he's going to die in the next few weeks.
What I'm hoping we'll see soon is some sort of major schism amongst the Others. As long as the sub existed, they could theoretically leave whenever they wanted, and so were probably happy to stay. Remove the sub, though, and I suspect many of them will immediately want to find a way off the island. Basically, exactly as Ben said. (I forget, though... do the Others still have Desmond's boat?)
