I'm sorry to hear that the named heroes and villains are gone - that kind of thing always gives more, uh, character than just archetypes (I loved the way that in MM1 it tied in with the illustrations & mini-comic-strips to give the idea that you were looking at a MM 'comic book universe')
 

The villain archetypes are pretty cool, though. The Sinister Simian is now up as a free download here, along with The Brain-in-a-Jar. Those are probably my two favorite.

Actually, the Mastermind's Manual could be likened more to an Unearthed Arcana (but not an Arcana Unearthed) for M&M: a book of optional and variant rules that makes up a big toolbox for modifying and customizing the game to suit individual styles and tastes. It does come with some GM advice, mainly focused on "user's manual" advice on the game system and how to handle potential problems.

No inside information here, but I'd guess at a glance that it's down to Super Unicorn (the developers of Crooks and the Meta-4 Universe) no longer actively working on M&M stuff.

Pretty much, yeah. The Super Unicorn guys are very busy these days with their day-jobs and the Meta-4 setting is entirely their baby. If they decide they want to do something more with it, great, in the meanwhile Green Ronin intends to focus on Freedom City as the M&M "core" setting (although that doesn't preclude plans for other settings eventually...)

Well, for starters, Freedom City 2e will have around ninety villains in it, which should keep folks busy for a little while, at least. The 2e release of Lockdown this winter will have quite a few more, plus I know of a number of forthcoming Superlink products offering lots of bad-guys to fight.
