I voted Borg, though the Dominion was a realllll close second for me.
Khan was an interesting villain, but he didn't threaten the entire Federation. The Borg and later the Dominion did.
I like the idea of the Federation struggling to survive. TNG and DS9 gave me a utopia where everything is not shiny and happy.
