In order for this mark to stay on a target, you must engage the target (which states in the book, you must either attack it or end your turn adjacent to it). Otherwise the mark fades.

I have a Warlord who has the Paladin multiclass feat, and wants to know - Does Commander's Strike count as an engagement for purposes of maintaining the mark? (Commander's Strike allows one of your nearby allies to make a basic strike against the target).

I would say not. The rules are quite specific about what counts as engaging the target (either end your move next to it or attack it) and Commander's Strike fulfils neither of those requirements.

I would say "no" because it was not your own attack against the marked enemy.
