Spoilers Doctor Who s15 (or 2) [[spoilers!]]

UNIT is an unaccountable government agency that actively covers up threats to the public and has now moved to threatening the public if they dare to ask for accountability.
Depends on what you take the "Geneva" to be, considering who or whatever was in "Geneva" had ordered the monster to be put on the helipad for transferer to begin with.

One of The Doctor's consistent traits has been standing against oppression, especially from powerful institutions. They have repeatedly called out minor abuses of power as being a slippery slope and that just because someone is awful doesn't mean they deserve to die.

Like in Voyage of the Damned where the worst members of the group The Doctor ended up with survived while the best died.

As another character pointed out:

"Of all the people to survive, he's not the one you would have chosen, is he? But if you could choose, Doctor, if you could decide who lives and who dies... that would make you a monster."

In this episode Kate decided to become a monster. Her victim was a reprehensible person, but she still chose to abuse her power over life and death out of spite.

And the show glorifies it.

It says "It's good if the government violates your civil rights if you're a bad person. Conrad was a bad person and got what he deserved. The innocent have nothing to fear. Don't question authorities, they know better. Civil rights are less important than safety."

Every other time a character's said that they're the people The Doctor is trying to take down.
You're correct and if the Doctor had been present, he probably would have stopped Kate from doing it, but he wasnt there - and Kate went too far (even her right hand man Colonel Ibrahim says it).

It will be interesting to see if Kates dark turn is explored further - especially now that UNIT has been so prominently splashed across the media

With all the secret tech that UNIT has stashed away, it is easy to think something in there is powerful enough to destroy the Earth, if it gets into the wrong hands, or the right hands use it in the wrong way.

Come to think of it...was Conrad ever inside the TARDIS and did he actually meet The Doctor?

Sure it can materialize around someone and shunt them into whatever room it wants, but...Conrad DID say he rejected The Doctor's reality and then he was immediately back inside his cell as if nothing had happened. As if his rejection of that reality were literal and resulted in his ejection from that reality. Because it wasn't actually real.

The timing doesn't really make sense for The Doctor showing up to taunt Conrad and it feels out of character, but if there was someone who wanted to ensure that Conrad's spite was aimed at The Doctor, someone who then immediately showed up to rescue him...namely Mrs. Flood.

And Mrs. Flood does seem to know more than enough about The Doctor and the TARDIS to believably fake something like that if she had the ability to.

It does however answer the question of who told The Doctor about Belinda Chandra, implying yes, that happened.

But I don't think we've ever seen the TARDIS eject someone in that fashion before. For example, the Donna No-Thing had to be physically thrown out the door.

Also, and this is by no means anything close to conclusive... Fifteen is probably the Doctor who varies his outfits the most, but they all tend to be stylish and colorful. But this Doctor was dressed all in plain white. That might be a hint that not everything is on the up-and-up. And when the Doctor visits the modern day, he tends to do so in order, possibly to avoid crossing his own time stream (and because it would cause a lot of practical issues to have the wrong Doctor show up in the modern day) – but this Doctor didn't know about Belinda Chandra, which seems weird – and was specifically called out as well.
