I'm not really familiar with Japanese monster stuff, but did they ever have control of kaiju in the various movies/comics/whatever?

Generally not the living ones. A few of the robotic ones - MechaGodzilla, MOGUERA - were later depicted as piloted mechs.

I don't remember humans ever having control of kaiju, but the aliens from Planet X controlled Ghidorah, Rodan, and Godzilla.

That's just what they want you to think. Those movies were just films of maneuvers...their version of Jade Helm 15. In actuality, Godzilla listed as an aircraft carrier in their navy...
